As buen is an adjective, why can it not be used with es? Eg: es buen.

"buen" is an adjective, yes, and you can use it with es:
Manuel es un buen chico.
Manuel is a good boy.
What we say in the lesson is that you cannot use es with the adverb "bien" (not buen).
