I got this right because I recognized the lesson it was from, but I don't understand why "ha puesto" would be wrong.

As Dominic is saying, the only perfect tense that would go with "had put" using haber is "había puesto", not the present perfect ha puesto. So the only correct answer from the menu is "tenía puestas".

Because "Ha puesto" is perfect tense, not pluperfect, which is what is asked for in the question.
