Could we say “Es esencial que hayan buenos acuerdos entre ellos”?

No, you can't. When haber is used this way, in an impersonal way, you can only use the singular form of the verb. You may hear it sometimes though (I have heard this quite often from Latin American friends). 

Es esencial que haya buenos recuerdos entre ellos.
